All of a sudden, the game reminds me that I have used the software for 365 days. But I don't even know about the bad thing that awaits me: I can no longer do brain age checks or training programs on that save file.

If you play the Brain Age series for Nintendo DS frequently and are using flashcart or emulation, be sure to store a backup of your save file when you have unlocked everything.
